S.H.I.E.L.D. tracked down the mutant Wolverine in order for him to hunt down Magneto. The mutant villain was going to use the Operation: Rebirth chamber to make himself young. Though Wolverine found Magneto it was too late.
The organization later found out that HYDRA made a clone of Wolverine called X-23, who escaped. Wolverine found her in the Xavier Mansion but let her go as S.H.I.E.L.D. forces approached.
The group later helped out the X-Men, Brotherhood of Mutants, and Acolytes fight Apocalypse and his Horsemen.
